The stock silencers are almost always very restricive. High exhaust backpressure means less fresh air/fuel mix in the chamber on each stroke. Changing to an aftermarket pipe helps the exhaust scavenge the spent gases more effectively. More air/fuel = more power. That's why you'll need to rejet when you install a new silencer.
